i think often the home team's starting pitcher gets to choose. growing up, the cubs often wore the blue alternate jersey when Carlos Zambrano pitched and it was his choice

 

Yeah I actually learned that this year when someone asked why the Rays kept wearing their alternate Columbia blue jerseys. They’ve never worn them in the regular season before and seemingly have worn them for 3/4 of their home games and hardly wear the home whites now.

 

See we have pretty strict rules, we wear home whites or road grays except we do the cream colored ones in home saturdays, powder blue on road saturdays, alternate blue cap on home sundays
